I made transactions using both the browser extension (Firefox) and the mobile app (iOS). Now I can’t see the transactions that I made on the mobile app in the browser extension.

Is there a way of keeping the apps in sync? These are all transactions that are visible on etherscan.io.

How does the transaction history work in general? Does it only keep track of the transactions locally on the device where they were made?

You can use the sync feature when first downloading the mobile app to migrate everything to your mobile instance from desktop. Transaction history recordkeeping can vary between different instances, at least at the moment, but like you said you can always refer to etherscan when in doubt.
